Honestly, just get a new battery and all will be well.
The old one may well have enough juice to spin the engine up, but not enough to fire when hot. Seen it with my own bike, and also with the BSB team in the paddock first hand at a test day this season. Bike was spinning away on the starter after returning to the paddock after a test run of 4 laps, and wouldn't start, then they connected the booster pack and away it went.
Just get a new battery, even if you think it wont cure it, it will.
If you don't believe me, try a set of jump leads, bet it fires straight away.
History shows that the old style compensators worked well through the 88 ci engines but were not up to the forces generated by the 96 ci engines. Now that your buddy's machine is a 96, there is a good chance the compensator is going through the same slow failure seen on the 07 through 10 production machines. .
Not true. The compensator on my bike has 139,000 miles on a 95" Stage II from the factory. And a loose comp nut sounds like a thrown rod, but only at idle.
What screwed up the 07's and up is that crappy cast crank with the "blanched" jackshaft grooving. Basically it wobbles.
