How did you check the fuses?....you should pull them out and check them with a meter..out of the circuit..I have seen more than 1 fuse appear good, but be bad when tested correctly. Also, have you checked for any DIAG codes?

If I'm right your code would be an overload, which would be a bad connection or ground. So since harley just put the new amp, they may have wired it wrong causing an overload or something. Disconnect the fuse to the amp or the amp wire going to the battery. Then change the ECM fuse.
