In talking with one of my buddies who was working on it with me, we may have not had the antenna plugged in, which probably ties into the security system, as one of the first replies stated.
Check the wiring plug that snaps in to the ignition switch, maybe not seated correctly, or got pulled out.
You said the bike had an alarm system, does if have a siren too? If not, when you turn the switch to the run position, do the turn signals flash? If they do, you know it's being caused by the alarm system not getting a signal from the Fob.
Hmm...Neutral light was on, and no signals flashing. The only connections that we can think back that were not connected were the two "dummy" plugs as we call them up under the bottom panel. One we think is for the Aux connection and the other not sure. The plug in under the very bottom of the fearing and don't appear to go to anything. We'll see once we have everything plugged in.
IF the fuel pump primes...then the security system is disarming.
the fuel pump will not run if the security is armed, that also shows that the system relay is correct- and most probably that the run/stop switch and wiring is good.
try the jumper wire to test primary starting circuit vs secondary starting circuit.
if the starter cranks, then your problem is likely the connections to the right hand controls ( and as above neutral, clutch switch etc.)

Maybe something has changed. On my 07 the fuel pump will activate with security armed. Just no ignition.
It's not in any way, shape, or form a "wiring" issue. It maybe a connector "not plugged in all the way", but this is not a short we are dealing with here. It is probably either a issue with the security system, or something isn't plugged in all the way. The bike is brand new with 78 miles on it.
Hopefully once we get everything all plugged in and double check the connectors it'll be fine.
