Bike Stalls after Idling

just had a power commander
installed along with vance and hines big radius pipes and a high flow air breather from drag specialties. Bike was also just on the Dyno. 95% of the time it runs great. But then there are moments where I will roll the trottle while down shifting and the engine will start to idle slow and die when I come to a stop. I have noticed that if I am quick enough, I can shift to neutral and it will smooth out after about 30 seconds. If it does stall before I do this. I find that when I restart. It runs fine. This seems to be a common problem based on what I read from other riders on this site. The bike is brand new with 12,000 miles. Guess im just gonna have to live with it. Any ideas would be appreciated.
