HD uses the same cam for the 107 and 114 - 25400190 - from what I can determine. Different air filters for the 107 vs 114 but likely the same exhaust by model. Seems to me that the 114 should have a different cam and tune to match the bore and stroke/displacement and I suspect the Stage II takes care of that according to HD's charts. A look at the factory maps for each engine would be interesting.
I've had a 107 Deluxe, a 114 Heritage, and now 114 Fat Bob. The Deluxe was smoother through the rpm range than either 114's, but the Fat Bob is smoother than the Heritage ever was especially as rpms go over 3000. From idle up the 114's pull well with no flat spots so far and the torque can be felt over the 107 especially if the throttle was left pretty much alone and the clutch just engaged as a test.
Last I checked the 107 and 114 use the same two balancers in the Softail line so maybe they're tuned for the 107 more than the 114's.
Both motors use the same connecting rods. The wrist pin is located higher in the 114 piston to keep the same deck height. The 107 and 114 pistons weigh the same. All the stage kits keep the piston weight the same so the engines stay balanced. The cams are the same in both engines. Any difference in "smoothness" is mainly due to the difference in seats, handlebars, exhaust, suspension, and foot rests.

I meant to update the this thread, better late than ever!
I got the SE Tuner, and after loading Stage 1 tune and doing one full autotune session, the problem is completely solved. There is a night-and-day difference, for me anyway, in throttle progressivity off-idle, especially when cold. It is now exactly how I remember it from my 107. Just FYI for others that might have noticed the same thing.
