The foam fills the 1/2" + empty air space between the BT speaker bracket and the fairing. In theory it keep the air flow moving forward and not leaking back into the fairing.
It was a legit question. I just got the brackets in and once I saw this I was a little puzzled on the purpose. Now is this something BT recommended or just a theory?
When I ordered my system from Biketronics I ask Bill this very question. Bill said early on he tested with the foam filler. He said he could not tell any difference with or without the foam and decided not to ship the systems with the foam backer. Bill did go on to say he has not tested with the new Line Levelers he said he thinks he will test again after the first of the year.
Bill did say if I wanted to install the foam backer it certainly would not hurt anything.
I chose not to use the foam until I had several hours on the system in order that I could familiarize myself with the way the system sounds before adding the foam. It sounded to me as if it did make a difference it would be very little.

It's not a BT recommendation. I saw it mentioned in this thread with good results, and it makes sense to me. Here are a couple of pics with and without the backer rod. Let me know what you think when you get the brackets installed.
