Kill switch has nothing to do with the engine turning over, Kill switch kills the ignition, not the starter,

FP really hasn't said bike is turning over. Now I assume it is if he's looking and not seeing spark. Assuming on here I realize is dicey.

Are you saying a 1998 will turn over with kill switch on bars off?

A 2004FI sure won't crank with bar kill switch off. It diables the start circuit. But it does have a ECM.

And a 2004 won't fire the plugs unless it's cranking and the crank sensor is good.

Do you know what caused the wires to smoke? Chances are that will lead you to the problem you have now. Meanwhile, changing parts without first proving they are bad only adds to the confusion.

If you fried that many wires it's possible you also fried the ignition module or possibly the cam position sensor under the nose cone. Pull the rear spark plug and put the coil wire back on it and then rest it on the cylinder head.. With power to the coil if you momentarily ground the other terminal you should see a spark across the spark plug.
You need to ground and unground it very quickly to be able to see it I use a remote starter switch to do this..

Just make sure you don't connect the momentary switch to the power side of the coil, it goes on the ground side of the coil..
