Switch to the 25 degree injectors and check the fuel pressure. Had a friend of mine had the same thing happened last week and the fuel pump was cracked.

Did you have the download done???? I have an 09 SB with V&H Slipons and the SE Cone Filter, I had had some popping but not alot and mine seems to run fine. I did have the download done when I got the slip-ons but not anything after the SE Filter. The other night we were riding and my friends said I was shooting small flames out the back so I might have to get something else done, it now seems like it is running rich but IMO that's better than lean.

I think it's more likely to be the FP causing problems. If the fuel pump was cracked wouldn't the bike stall even when warm?

Have you unplugged the fuel pak and started / ran it yet?

Alright so I finally made it through DC traffic home. The bike ran with out any issues at all except for 1 pop. Its gotten way to dark to go for actually removing the FP. Would it even be worth my time to try and just set it to a slightly different setting to see if it helps out? I was thinking about configuring the FP with the map for my set up but for No Baffles (while leaving the actual baffles in the pipes) or setting it to stock to see if it changes would this be worth trying?

yup, from what i understand the FP/PCIII is crummy option. better off with tmax or a sert if you think you have to have fuel management.
