P.S. I think the transmission recall had to do with the neutral light switch.
Production date on mine is 4-06 and it had the two piece rotor. This is how they sound when the bolts back out.

Battery bolt was one recall. The IPB, the 25 deg injectors, the stator, and the front motor mounts were on case-by-case basis. Some bikes had a "stumble" issue off idle and the 25 deg injectors were used to correct that problem, mine are the 8 deg injectors and I never needed the 25 deg injectors - which were standard on the CVO Dyna. The stator used bolts for the cover and these would back out, causing a major issue. The CVO Dyna used a different stator/rotor setup and is used most often to replace the stock stator. However, many Dyna owners have chosen to spot weld the stator bolts. The IPB has failed on many Dyna's and a different mileages. I have yet to experience any issues with mine. I picked up the battery bolt and did my on change out; the issue with that was the length of the bolt could chaff the battery cable.

The front motor mount has been an issue for many Dyna owners. Mine was replaced at 3000 miles. Not that they broke. but motor oil on the rubber could deteriorate the rubber and the motor would drop down on the frame and cause an annoying vibration or buzz.

And one other issue with the TC 88 is the cam/engine bearings. You can have enough shaft end play to make your engine vibrate more than it should. But, as you would know, there's a fix for that and it uses the previous Torrington Bearings instead of the plain bearing used on the 06 TC 88.

Overall, many 2006 owners have never had any major problems. But, I'm only at 10500 miles so I haven't got enough mileage on mine to be an issue yet. Hopefully, I can solve these problems before they become a major issue.

Spot welding the rotor is the easy and inexpensive fix. The new style rotor will not work with the old style stator so both need to be replaced which drives the cost up.

Hey Low_wider. I thought I dodged a bullet on my late '06 Street Bob. But mine has only 1500miles less than yours. Sounds like the IPB issue may in my future. How did the problem manifest itself on your bike (sound, vibration, etc)? Did you end up stuck on the side of the road? I've taken my SBob on trips >2500miles & would not appreciate being stuck on the side of the road - miles from home...

The IPB bearing will make noise when sitting in neutral with the clutch out. You can't miss the noise it's the sound of a bearing grinding away. The good news is that it doesn't seem to be a catastrophic failure and I've never heard of anyone being stranded by one. If you can do your own wrenching replacing it is relatively simple. Baker makes a replacement the eliminates this issue in the future and the part is about $40.

Joe,
Fortunately it's not a sudden catastrophic failure, it will usually give you some warning in advance. It generally starts with a noticeable sound coming from the primary side(although it may be as noticeable from the other side but I didn't notice it from there because of my pipes ), it is a definite bad bearing sound like if you've ever heard a water pump on a car start to go, a metal rubbing sound. Mine started a few months back where I remember noting to myself that the primary seemed a little bit louder than normal. Kept riding and over the next few hundred miles it kept getting louder. Then it was a moment of "Hey, there's definitely something wrong here." That's when I did the "test" of being in neutral with the clutch out hearing the noise then pulling in the clutch and the noise goes away. So I probably rode for a few hundred more miles, just short local trips, no long hauls just keeping note of the noise and not getting on it either to keep the load down on the bearing.
Finally took it to the dealer in June more for the fact that my state inspection was due than necessarily that I felt the bearing was ready to go. So I would say from when I first noticed sounds from the primary to taking it in to be about 600-700 miles and probably could have gone a few hundred more before I felt I risked it coming apart (this is the part where I make the legal disclaimer that your mileage may vary).
So you do tend to get some warning of the bearing going, in all the reading of the forums I did on this issue I only heard of one case of a guy getting stranded on a long trip because of the IPB.

When/if yours does go the best fix is to get HD to replace the inner primary housing and tranny case and replace the HD IPB bearing with a Baker bearing. Safe riding!

41,000 + miles on my 06 an only issues far were the IPB at around 10k and the battery battery bolt replaced. I've been hit by 2 SUVs in one accident and a truck in another and the bike has been ridden hard as hell and no other problems.
