So I just pulled off my primary and noticed the inner race shifted inboard up against the trans output shaft...will this hurt anything or can I leave it?

I'd be very careful of that one.
A friend of mine just had that done to his bike and it put a nice groove in his mainshaft.
When I had mine done the mechanic cut a couple of grooves in the sides of the race and used those to pull it off.
Another option is to get a hold of Mark at Baker and he can tell you how to get enough room behind that race to use the removal tool. (He posted it in another thread but I don't' remember where or how he said to do it.)
