As said, you can check the readings in the stator (.1-.2 ohms) across the stator and nothing to ground.. infinite each leg... Then test your AC output, should be at least 33 volts AC at 2000 RPM and somewhere around 16 v AC at idle. A friend of mine had this exact problem about a month ago. Half the stator was pretty burned up but only acted up when the bike was totally hot after riding about an hour.. Wish I saved the picture..

Yep, that's what my last one did / acted like, when it gave up. 4 towers cooked crispy, but no smell when I removed the clutch cover. Charged good cold, volts dropped steadily after 10 minutes of running.
You have not told us how you tested the charging system.
The troubleshooting process will tell you what is most likely failing.
You appear to still be guessing.
If it were a wire grounding out, it wouldn`t matter how much charge the battery had.
You don`t need to go through the entire wiring system, you need to first find out exactly what is making the clicking noise, that will narrow it down considerably.
It is either a breaker, the start relay, or the starter solenoid. You need to get your hands on them and find out which it is.
That is an absurd idea. Your troubleshooting ideas have no logic because you don`t understand how the electrical system works.

had a big reply, but here's a question for you.... I forgot to put my bike on the tender, and today I went to start it and the battery was dead. So what does that mean? To me, something must be grounded out and there's a parasitic drain somewhere in the wiring. This has nothing to do with stator, or regulator (although i will have a sweet new cycle gear one on Monday). It HAS to be a parasitic drain somewhere..
ALL grounds were checked, cleaned and tightened when I was doing the plethora of upgrades. This has been an ongoing problem with this bike since I bought it in 07. Am I wrong? Where should I go from here?

You're waiting for parts anyway so... disconnect the negative cable at the battery and put your charger on it overnight. Take it off first thing tomorrow then check the battery voltage after about 8 hours.
I may have missed it, but don't recall any mention of how old this battery is. Even if it's near new, they can be bad. Wouldn't be the 99th time we've run into that either. One guy on here got 3 bad ones in a row a few months back.
One that's internally shorted or has a dead cell, can and will surface charge up to what ever the charger will put to it (and usually show high volts) but will discharge themselves quickly, especially under load. You may have other problems, but without a known good battery, we all may be chasing a simple ghost....
edit: Ok, saw battery was new in post one. But still, do what I suggested in line one and we'll go from there.
