This is probably a stupid question but I have to ask it as I am very limited on experience on the newer engines.
Are the heads on the 88A and the 88B's the same and will they interchange?

Heads on the same model years are the same. 99-04 are all interchangeable.
In 05, they changed the valves, springs and guides but used the same exact casting. The 05 and 99-04 heads are directly interchangeable as well.
In 06, The castings changed but use the same valves, springs and similar guides as the 05 heads. The difference in castings effected the bolt pattern of the intake manifolds. This in turn makes the 06 (and now the 07 as well) not a direct bolt on to earlier 99-05 bikes, and vice versa. With simply changing the intake manifold flanges the 99-05 and 06-up heads can be interchanged.
There is no difference between TC88 and TC88B heads, model year to model year.
