Ok, tell me about updating the firmware on my VCI. I was pretty sure this was a necessary step, but I couldn't find out how to do it. Does it have to be on the bike to perform this?
Hook vci up to bike just like you were going to load or flash a map. With the Super tuner program open. Click on the CD icon beside SE logo. Now in that screen you will see lower left pic of vci with lightning bolt. Turn bike ignition on an runs stop on. Click on the vci icon an it will update the vci. Once completed you can flash a new map use the same map you are running.
Did some data logs with the vci an used smart tune. Hooked the vci up an set to vci record. Rode for about 30 minutes an used the smart tune function. Worked okay an reset some of the ve values. Need to do this a few times get most of ve's calculated only in the closed loop range. Map I started with was 141nx104 for a 88" dyna. As I have a 06 night train with a 88" motor an 07 exhaust with O2's wired in to the ecm pigtail. The 06 Nighttrain did not come with O2 sensors. Once run the map check recording to make sure the O2's were working. If the map is to rich the O2's will just flat line in recording, so I know they were not working. Lowerd the ve's 10% to get the O2's to come on line or start reading. Then smart tune to get tuning started. Now I had previous maps from when I tried MY Tune which I actually think is better. Used the previous my tune maps an ve's ran close to the same. This only adjust ve values so you need to check your spark knock in recordings. As lowering the ve values will give you spark knock in certain area's. But pulled the O2's again as my open loop map I run from trial an error runs much better. The smart tune works, just not for me.
I ordered the cable and the newest software. I had my bike dyno tuned (twice), but there is still some decel pop. I hope I will be able to adjust that out on my own with the software. I am assuming I can save the "map" that is in there now. Then I can play around with the settings and if I want I can reload the original "map" and set the SEST back to way it is now. Is this assumption correct? I just do not want to really screw things up.
With the SEST you can not get the map that is in the ecm. You would need to contact whoever did the dyno an have them give you a copy of the map that is installed. When you start altering the original map do a save as to not overwrite the original.

one of the new features of the VCI firmware update is the VCI will hold a copy of the last installed flash sent through it. Thats great for anyone going to a dyno soon. Update your VCI firmware and ensure the dealer uses it to tune the bike and you automatically have a copy that can be retreaved into the software and saved. The point of it is you take it with you on trips and if anything happens to the ECM any dealer can reflash it with "your" map.
You really need to use it rather than listen to what people tell you I have used it many times with much success what hd does is offer a new cd every year with udates and new ecm maps for current year models. This year they added smart tune which is a feature that monitors front and rear cyclinders with new software that tell you what changes need to be made front and rear to sync ve tables. You can see the changes that will be made when you generate a new map and can choose what you would like to change. You will need to buy a new cd every year to keep the most current verision it's hd's way of keeping you paying but it's worth it.
