What would cause this? Bike is a 2010 Dyna Fat Bob with 41,000 mi. I just bought it from a dealership. I have not yet drained the primary case to check for low oil but can't believe that they would let it out low on oil.
You don't have to drain the primary to check the oil lever, just take off the derby cover and have a look inside. If you just bought it you should call them right away, then take it back to them soon. If you wait too long they can try to weasel out of it.

Removal of the derby cover would tell me if it was dry or not but would not tell me how low it may be. Draining it and measuring the volume drained would tell how much, if any, is missing.
As to the dealer, they made it quite clear that the sale was, "as is."
What does it do when you lever in clutch sitting there in neutral? When you take off the Derby cover, with bike upright and level, the oil level is correct with it at the bottom of the diaphragm spring on the front of the clutch. Actually pretty far down. Did the give you an owners manual?
My picture show what spring you are looking for with the front cover off. Most run a full filling about 1" below the bottom opening of the opening with bike level.

I wasn't clear enough with the description of the noise and it's duration. When starting from a stop, with a strong throttle, the noise, occasionally, begins just as the clutch begins to engage and, may, continue until the clutch is completely engaged. This does not happen with every start. It is most noticeable when starting on a slight upgrade or a quick start under harder acceleration.
I have parked it until I can make time to determine If the oil is excessively low and to determine if It needs a new clutch.

Sitting in neutral there is no unusual sound. sitting in gear with the clutch disengaged there is also no unusual sound. Only as the clutch begins to engage under hard throttle, as starting on an upgrade or hard engagement getting into traffic.
