Traffic in Flagstaff can be nasty, especially on weekends with thousands of people from Phoenix up there.
I'd recommending going about 20 minutes W of Flagstaff to Williams. Or if you have to stay in Flagstaff, try the Little America. It's right off of I-40 and away from much of the congestion in town.
We stayed at Best Western in Williams the last time we were in that area. It was nice enough, and the Denney's that is right next door has a bar(only Denney's I have ever seen with a bar), and that bar is very biker friendly.
