This is where I have mine. Its stored inside the triple tree covers behind the headlight. I am running UNiQ Cycles System. I have the Nacelle Headlight now which provides more room but originally it was in the stock triple tree covers and it fit fine.

I don't change my sd card often as I use it as worst case scenario... I use my phone for music which is all connected through Bluetooth and controlled from a Bluetooth handlebar remote..
As for alternative spots to hide it you are limited. My dad has his in the saddle bag, others have bought triple tree bags and put it in there. Most amps are too big to put under the seat unless you get one of those expensive compact batteries to free up the extra space.

@pipeyeti - if the amp you are using has a standard USB port for the flash drive, you might be able to plug in a short, maybe 6" USB extension cable (male/female) and run that out to the opening in the back of the triple tree covers for easy access. Maybe put a piece of velcro just inside the triple tree cover that you can attach the USB stick to while riding.
