FWIW... I'd be turning that bolt around, so only the head, like the bolt next to it, was protruding into the fender well... even if I had to remove the rear wheel to do it...

dont have to remove the wheel, Thread some dental floss through the hole from the outside, tie it around the threads of the bolt and pull the bolt through the hole easy peasy
My go to tool is a Dremel with a cutoff wheel. Custom sizing is no problem. However, I installed bags on the fender rails of my wife's FXDL with a rivnut tool.
