1000 mile service with mods question

Installing the air cleaner and the pipes should not be an issue for anyone who can operate a wrench. It may be easier for you to have a buddy help, just 'cause things get long and awkward, but it's not difficult. You may want to replace your gaskets. DON'T go with the Screamin' Eagle gaskets, go with the OEM style.
Your dealer is being stupid in regards to "we won't warranty stuff we don't install". I get it if they won't warranty the air cleaner, but they really will have hell trying to deny a motor issue with a SE part, regardless of who puts it on. I still believe they'd have a hard time denying the air cleaner...
If they don't want to service your bike because you installed or had some thing done elsewhere, find another dealer. They're obviously not in it for any reason other than their own greed and arrogance.

Ragnar...you mentioned gaskets...looking through the J&P site and they have different types...square profile, etc...which to get? all say they fit

Here's what a used one looks like:

You can't reuse the old ones, and the SE gaskets are thinner, some guys have even mentioned having to use two on each pipe to get a good seal - stay away from the SE's...
..and grab a tube of Permatex Copper gasket sealant.
It's heat resistant the that little bit of lube will make installing them a lot easier.
Put the gasket into the head, then the pipes seat into the gaskets...
