OK this is kinda crazy. I got a set of baffles to go into my header pipe in front of the Screamin Eagle Slide on mufflers. (suppose to make a lower exhaust note) No problem 20 minutes and they are on. Had a little trouble geting it to start, shouldn't happen as I just road it yesterday. But it did finally start and the exhaust note sounded good so I took it down the street. It ran like crap, spitting sputtering etc. I figured I must have fouled the plugs trying to get it started or else maybe it needs to be rejetted because of the added baffles. Went back home and took the new baffles out and it still ran crappy. Put in new plugs, still crappy. OK All I messed with is slide on mufflers and new plugs. Only thing different is a little screw hole drilled into the header pipe just in front of the muffler. Could those holes effect the motor that much. Any ideas.
three things are needed for a combustion engine to run. Compression, fuel, spark. start there. I would say judging from your ailments it is a fuel problem?? not specificly jetting?? in a carb you have a main jet, pilot jet, air screw, also float hight. I would check the carb. sounds like maybe something pluging a orifice. be sure to check the fuel petcock as well. start simple!!

Never heard of baffles that install in front of an existing muffler. I hope I am wrong but it sounds like you had an unbelievable amount of back pressure and restriction of air flow.
A little hole won't affect the way it runs in general. Neither will changing pipes or baffles, not that drastically. Provided it is getting gas, I would look for a vacuum leak. Spray some carb cleaner around the intake manifold and see if the idle goes up. Check the fuel and spark. Eliminate what it isn't. I don't think '00s have o2 sensors.
Ratrod you are GOOD!!! After I fixed dinner and came back in here to check for sugestions I saw your comment about # 2 coming loose. I couldn't figure how you got to that but it was better than the nothing I had. I went out and checked #2 and it was tight but when I moved around to the other side of the bike I noticed that the coil end of the #2 plug wire had fallen off. Just coincidental to my working on the pipes I guess. Anyway all fixed!! Hats off to you and thanks for heading me to the right place.
