Not an expert here, but I know that car manufacturers have harnesses with unused connectors all the time. Saves time and money to build one harness vs five different ones. That being said, can you trace those 3 wires to where they go? If its the same as in your manual, and if the little pins in that connector look like they've never been used, I wouldn't worry about it.

Pretty much my thoughts. For being a 97 the pins looks awesome and there is also wires in the headlamp for a light I don't have... And the bike runs but I'm chasing a headlight problem so I wanted to make sure this is unused
My 1991 did not have that butterfly valve on the stock aircleaner, just a reed valve setup. Of course, my bike was a very early production model for CA, could have changed during the year. I don't recall seeing a connector like that on my bike, and my 1991 FSM does not show one on the wiring diagram.
I just wish my wiring diagram was in color, it's hard to read it in black print only, especially the color codes.
