Honestly, mine did the same thing as have all my previous Harleys. I put slash up SE pipes on and they started rusting the day after I got em home. Can't do much about it!!!!! Only thing I do as spray a bit of wd 40 in pipe to ward rust off during the winter as I lay bike up for about 4 months. Unfortunately I live in seaside community and everything rusts from the salt air. Good luck fighting the battle---I kind of gave up and just ride it!!!!
I see you are from the UK, we get a special chit set of mufflers for Europe machines. Big pipe on the right and small on the left, rust in the middle. I have painted the ends of mine with hi-temp matt black paint, they really are butt ugly and you can't even buy chrome ends to hide them.
I like to stick one of the pipes up the person whodesigned the europe spec mufflers (harsh but fair).
When I bought my used 06 EG Classic three months ago, I noticed quite a bit of rust in the pipes while inspecting it. I almost passed on it, wondering if maybe it had been in a flood or something. GladI didn't.
I think it is just an accumulation of moisture from the exhaust pipe. I ride the $hit out of all my bikes and the rust would annoy me too. Just because you consider yourself some hardcore biker doesn't mean your bike has to look like a rat bike. I have traded bikes with 20,000k that you would think have 200. Its an investment, ride it and protect it.
WHO cares I have an idea instead of worrying about it. TRY RIDING the damn bike and it wont matter anyway because they will get covered with soot. G#D DAMN pepole that buy a bike and dont ride it. Thats the problem I have with H-D WAY to many posers with a Harley. I can remember as a kid when we went to the H-D shop we were looked down on because we had a motorcycle and now look every poser in the world has one.
Dam* man, settle down. I personally ride my bike AND want it to look good. Just my 2 cents. Oh, and I like my stock pipes too, I think I'll be doing some painting this spring....thanks for the tips guys.

My '07 did the same thing, I rode it that way for awhile, then I pulled them, cleamed them up real good and stuck them in the box my V&H's came in paint it if you bothers you, it is normal, bottom line, its your duck
I've got an 06 RG and noticed the same thing, last spring, on one pipe only. Put a little motor oil on my finger and coated the inside. Haven't had a rust problem since. Don't put too much oil on it, just enough to change the color.
