Rear brake
I am riding a 2003 FLHTCI. Best bike I have ever owned. Whenever I step on the rear brake, I get a clicking sound from that brake. The rotor and pads are new as of last fall and have maybe 3000-4000 miles on them. This just started last week. My bike was in for its 35000 mile service a month or so ago, and I know it wasn't making any noise then. My indy went over the bike with a fine tooth comb then, and didn't find any issues at all, just basically a fluid change, minor adjustments, and check everything over. Yes I know, I can change my own fluids and such, but he only charges me an hour labor for this ($45). Every year I have let the indy go over the bike, I have not had any breakdowns or any other anomily. The couple years I tried to save a buck and do it myself, something stupid always happened, so yes, it is worth the $45 to me.
Does anyone have any ideas on this one?
It is a steady repetitive click, and I am not sure if it varies with speed. I will listen for that tomorrow and update.

Check and see if there is evidence of your valve-stem/cap hitting your caliper.
When the calpier is fitted onto the swing-arm brace, there is a small rubber plug that acts as a cushion between the caliper & the swingarm. If that rubber plug is not seated properly - it can cause the caliper to sit off-camber. It's not an easy thing to spot unless you are looking specifically for the problem...and it can get the caliper just far enough out of place so that the valve stem hits the caliper as the wheel spins.
If your mechanic took the valve cap off to check tire pressure - he may have forgotten to put it back on...and you would now hear a metal-on-metal 'cllicking'.
Just an idea based on the info you have so far.
To answer an earlier question, the clicking sound is consistent from the caliper, no matter the speed, whenever I apply the rear brake.

Well, after ordering the anti-rattle clip from Harley, while I had the saddlebag off installing my V&H Fuelpak, I noticed that the one bolt that holds the slip on muffler was missing, and the other one was loose. The local dealer installed those as a result of an accident last fall. Second thing I found they screwed up so far. Made a quick trip to Lowes, replaced the bolt along with the lock washer on both bolts, rattle is gone.
Thanks for the advice. I guess I have an extra anti-rattle clip now. Oh well, it was only $4, so not a real big deal.
