Also, the large negatives...I believe...are in areas only attainable on decel. For example, no way I'll ever be at 6000 RPM and 20% throttle except on decel. I would think a negative in that area would be a good thing as it should cut fuel and control decel popping. Am I off base there?

I've tried to anticipate the same thing by leaning areas I know will never be used during acceleration. You can see it on the target table I posted earlier. So far no problems or quirks, except it will surge a very little bit when cold at part throttle as soon as AT kicks in (160° and 60 sec.), like just maintaining low to medium speeds. I don't consider surging when cold to be an issue as long as I don't get any hestiation, which hasn't happened yet with the AT installed.
Like I said before, I may back off on AFR's a bit in summer depending on how the bike runs, how well oil temps hold, and if it ever goes into parade mode. I enabled parade mode last September and it hasn't kicked in yet, although it probably hasn't been hot enough and I don't know what head temp triggers it on an '07. Mine will not activate manually like yours will, and is triggered by head temperature alone. It was a free upgrade from HD provided after I bought the bike.

Some of this dialog between me and Tony (09StreetGlider) may be hard to follow without being familiar with the software. Let us know if anything is unclear. We obviously like to talk about this stuff, and I think Tony is as excited about the AT as I am.
The bad part is that you and Tony are going to end up costing me money - to buy the autotune module just so I can play with the settings! :-) I actually downloaded the software along with some default maps so I could follow what you guys were talking about.

I have to agree. Although I am satisfied with Jamie's map, I can't leave well enough alone and will end up ordering the AT also.

I have said before and must say again, I knew absolutely ZERO about tuning a few weeks ago. Just getting the software, the PCV, and especially the AT has taught me a ton about how this all works. And reading a million threads on tuning. I'm learning as I go with this thing and asking questions when I don't understand something. This is not difficult in any way once you start playing with it. I wish there was a manual or something from PC about using the PCV AT and software, but I didn't get one in my kit. In any case, once you play with it, you'll know what works and what doesn't.
Don't fear all the stuff you don't under stand about it right now as it will come to you when you use it. Plus...we'll be here to help.

Instead, I added 5% fuel to the fuel table in those areas and put 0's in the target ARF tables. Seems to work just fine and I don't have to worry about AT messing it up. I was stuck in traffic today going off base and it did not go into parade mode under conditions similar to what it did before. So I think until I get my cooler I will keep it this way...then I'll go back to basemap settings in those cells.

BTW, I noticed something today I hadn't noticed before, that you had altered your target AFR's for 100% TP. Why did you do this? Jamie uses 13.0:1 for best performance based on hundreds of dyno runs, so like the above, why second-guess success? The rule of thumb is that 12.8-13.2 is ideal AFR for performance, so I would leave it at 13.0. If you change it you may not get an optimized final dyno run, and we all want to see the best curves on a bike that runs like a "raped ape."
My theory is that maximizing mileage is a virtue, but when you need the power it makes sense to have it on tap. I'm not at WOT much of the time, so it rarely affects mileage for me.
I have three maps now that I will be making 3 runs each with. Will get a sheet for each map. I'm just messing with things to see what happens. I still have Jamie's map with minor autotune changes...and his basemap as delivered. I will post the results of all three.
