I traded my 05 Fatboy for an 09 Ultra and I couldnt be happier. I thought I would get the same response from the wife......hmmmm...not yet. She says she feels more vibration than on the Fatty and its even to the point where it makes her back itch from the vibes going down the road. Does your significant other ever mention anything like this or does mine just need to get used to the ride? I notice no vibration when we're moving.

My wife and I went from an RKC to an Ultra.She has never mentioned anuthing about excesive vibrations or comfort issues related to riding 2 up other than needing additional foot space. 1"Soosextender fixed that.
If the vibrations are from the TP maybe you could try installing some rubber washers. Only concern with this would be not obtaining a ground to any wires into/from TP.
Then again it may be somnething she might get used to.

Mine said the same thing. I had my seat re-worked by MCC with double decker memory foam and then I re-worked the tour pak with the same. The little POS pad on the lower side part of the tour pak backrest just has a little "pillow stuffing". Since I have the George Anderson relocator, my tour pak sits about an inch higher. When I re-worked the backrest, I had my leather guy to lengthen the lower part 1 1/2" before I put the good stuff in it. Now it feels like lombar support.
Neversatisfied...have you checked the pressure in the air shocks? When I picked my new bike up on 3/21, the air pressure was a bit low and when I did a ride on 3/22 (had a passenger, I had to add about 15 psi to the shocks to get the "oh, that's better!" from my passenger).
My wife has never said anything about the vibration. I did have to put more air in the shocks, add extenders to the footrest supports and purchase the George Anderson TP extender. I haven't installed the extender yet because the weather has been nasty.
The day we rode it home from the dealer is when this all started. I checked the air in the rear suspension then and...shocker......0 psi! Pumped it up to 45-50psi she says its a little better but still there. I will check it again tonight and make sure it didnt bleed off for some reason, she may just need to adjust to the different ride.

Definitely check the shocks. The shocks on our '07 Ultra kept leaking off. The air line going in to the shock was leaking. It was cut at an angle and just leaked off. Cut it off square and reinstalled. No problems since.
We went from a RKC to the Ultra. It took my wife awhile to get used to the armrests and the feeling of being confined in the passenger seat. Now, she loves it!
When we were looking for a touring bike we tried a Goldwing, a BMW, a Kawasaki Nomad and a HD. The OL "suggested" our green and black ultra. SWMBO got her wish, even though I hate the paint! 16K on the odometer now since November and climbing FAST!
