+1 on the upgrade plug comment. Service manager here told me to forget the upgrade platinum and SE plugs and wires on my touring 2011 FLHTK. The standard 6R12 Harley plugs have the right resistance for the newer ECMs. Altering the resistance will just lead to problems.. Sounds right to me. Try the 6R12 plugs gapped at .040 and see if that don't help. Just my .02cents.
i would start with draining fuel and cleaning throttle body etc.the fuel these days doesnt last even with stabil.before u tear apart electrical system.good luck!
try re-connecting the throttle plug at 9 o'clock as you look at the air cleaner, it's behind it.
maybe go back to the old plugs ( since the new made no difference, no reason to add a variable).
and you are remembering to use anti seize on the plug threads ?
should you decide to spray any cleaners into the throttle body, read the label and be sure that they are safe for o2 sensors, plastics, etc.
I'm sure just about any modern cleaner is, but an old can on the shelf may not

I would be the fuel has started to phase separate and there is varnish in your injectors. My boat does it EVERY year since ethanol came about. Also, check the fuel filter. Probably clogged with varnish as well...
