You say you've run two tanks of gas through. Did you buy your second tank somewhere else? Might be worth a bottle of fuel system cleaner.
Not a technical answer but have you played with your idle speed in the Tmax software? Might try raising the idle speed a little. Mine idles up and down with a noticeable lope since I installed a cam. There has been a time or two where I thought it might stall but it never did.

Scratching my head and need a quick fix, leaving for a 3500 mile trip this Saturday.
This is an out of the blue problem, the bike is sometimes idling rough and has completely stalled 3 times in the past few days while trying to idle, once at a red light.
Not showing any trouble codes. Have went through two tanks of gas, ruling out bad gas. Upgraded the firmware and software on the Tmax, it happened again and still no faults.
The last time this happened, the little rubber cap had fallen off the top of the throttle body tube. It's fine now.
Has anyone resolved an issue like this?

I had similar problems. Main items were:
Changed the fuel filter.
Found corrosion in the connector of the PC III to the ECM.
Found lose connection for the switch 12v power connection.
The last two were the biggest culprits.
