I'm certain that this probably depends on the specific HU that you are running but in this case it certainly made a huge difference.
you are 100% correct. Doing a radio/amp/speaker install is like tuning your bike with a SEPST or TTS or PV device. No 2 bikes, although using the exact same equipment are going to be the same.
In your case however, the key difference is using 4 ohm speakers (stated above) on a 2 ohm amp so that WILL make a big difference in sound output from the amp.
