OK. Your bike didn't come from the factory like that. When you said "factory head unit and amp", it threw me for a loop.
Somebody added that at some point. If you are sticking with just fairing speakers, yes, you would have to remove it for the pbr300x2. If you are adding lowers or saddlebag speakers, you could leave the HK amp and install the pbr with the Hogtunes 2nd amp bracket.

I would remove the Harley amp and put the pbr300x2 in. At best, the HD amp is only pushing about 40 watts a channel.
