I have an 06 FXDB. I was looking at the black flush mount gas cap and gauge kit HD sells. It says it won't fit 06. I am curious what exactly about the 06 to 08 tank is different enough to make it not work. They sell other gauges that include my bike up and gas caps as well. I know they make a set for my year but I was hoping for black.

Likely electronic compatibility with the gauge then any mechanical fitment issues.
Lift your tank up, disconnect the clip holding the wiring harness and unplug said harness as long as it's only a 4 pin connector it should work just fine.
The OPs bike is an 06. I thought ther were changes after that.
Could be I guess. The chrome ones say they fit 06+ and the black ones say they fit 09+. That would lead me to assume that if the chrome fits 06+ that 06 and 07 would be the same.

Did a bit of leg work. The part number for the plug from the fuel gauge stays the same from 06-07. it changes in 08 but still looks the same. Based on the fact that I had no issues running it on my 07 I'd say it would work fine on an 06.
