I heard of a mechanic in MD , who was fired for being the dealerships best customer. He was buying parts at a discount and installing them on the side (God bless him). He was doing the work out of his garage,and kind of cutting into the dealers profits. However he was still installing HD parts and probably working on some of same bikes warranty issues thru the dealers service bay. So how would the dealership know if you had them installed at another dealer or put them on yourself ? I would like to think my dealership remembers me , but I dont think so.

Yes. Again, IF there is a problem it falls on the manafacturer to prove that the promblem was caused by the add-on part. Only after proving it caused the problem can they refuse to cover repairing said problem, but not voiding the whole warranty.
