15 Limited. Stage 1, had tuned at the dealer when new with the HD SE Race Tuner. It always has sounded like marbles knocking around in the engine under heavy acceleration, full throttle above 4000 rpm. Other than that annoying marble sound it runs great. I also noticed it does it more when its hot out. Is it too lean? Normal?

Doubt that the tune was done with the SERT which was abandoned by MoCo many years back; probably tuned with the SEPST. Dealers don't have a good track record when it comes to tuning. They probably downloaded a map, tweaked a bit and called it good. The motor needs a proper tune.
Then I'd suggest you are, in fact, running too lean still.
I had a dealer tune done. The first time, it pinged (pre-detonation). I checked the AF ratio with my power vision - they'd set it to 14.4 - I went back and had them reset the default to 14.0 and the pinging disappeared.
