Ran my 06 FLHPI for over a year with slip ons and finally popped for the SE Air Cleaner and the Harley download. Ever since Ive had issues with a miss as I roll back onto the throttle, usually in 2nd or 3rd gear - after the miss happens the bike runs fine but the miss concerns me. This miss is sometimes coupled with a sneeze back thru the air cleaner after a hot shut down and a short sitting period - i.e. ride 40 miles, stop for 5 mins or so and then start up - you'll have a sneeze thru the air cleaner. Questions are as follows: will a SERT fix these problems? I do want to do a big bore kit in the near future, will the same SERT be compatible with the big bore kit or should I wait until the kit is installed then install the SERT?
The SERT is a tuning module (a dongle with input and output cables) which allows you to push a new map into the ECM (bike computer). The SERT comes with maps (or calibrations) that can be tuned further to match your configuration. In some instances (depending on what you installed), there are maps that are very close to what you have installed - but in most instances they should be tuned on the dyno to get as close as possible to YOUR bike.
To answer your last couple of questions - Yes, the SERT (tuned) can resolve the issues and yes it will be compatible after you make further modifications. However you may want to wait until you are done with motor changes before paying to have it tuned.
Thats good news. What the heck is with Harleys download that it caused a miss that wasnt there before? Probably put the SERT on this winter - would love the big bore kit then too but that pry a lil outta budget. Local dealership charges 4 hours dyno time for a tuner - that about right?
The Harley download is a simple map (calibration), like I mentioned that the SERT uses. Harley has the ability to connect to your bike without using a SERT to put it into the ECM. If you follow that it is a generic software upgrade that is not tuned specifically for your bike - then you can understand that there is a possibility in certain rpm/throttle ranges it is not optimally tuned causing issues like you described.
Just out of curiosity, how many miles have you put on since you added the air cleaner? There is a process inside the ECM called adaptive fuel that will make (and store back to the ECM) a very minor adjustment to your calibration for certain ranges. Sometimes after a few miles it works itself out. However if you have put a couple of hundred miles on it and it still is having issues either you have something like an exhaust or intake leak or you need to have a tune done to get it to go away.

The sneezing on start up has gotten better but that took probably 1k miles. Didnt try on the exhaust side but sure can - sounding like i just need the tuner and get it over with tho.

I agree, the tuner would be the best way to go. There are three options that essentially do the same thing:
SESPT - Tuner from Harley Davidson
TTS - Formerly the tuner from Harley Davidson known as the SERT (www.mastertune.net)
PowerVision - Tuner from DynoJet
All three of these as well as the older SERT (if you can find an unused one), will download a new calibration into your ECM. Each one has pluses and minuses but each one of them will get the job done. They all marry to your bike for a one bike use only - forever. You may want to do some research on each product and find out who in your area has a great dyno tuning reputation. Then go to the tuner and ask which one they prefer.
Maybe a lean condition while running in mid to higher range causing the miss.
With my bike I had that hot starting problem. Turned out to be too much starting fuel going in. Spent a lot of time going the way -adding fuel - but I ended up cutting starting fuel.
Had a SERT and it worked fine but now use a TTS Mastertuner.
Master tuner just like a SERT but a little better functions .
Prepare for a steep learning curve.

You can use all of them with your home computer. Tuning for the SERT or TTS requires your laptop to be carried on your bike. The SESPT allows the dongle to record some data and the PV has a monitor and allows you to do some tuning on the road with the device and more advanced tuning options with your PC. If you are going the DIY route, I would talk to FuelMoto and work with them on the PowerVision. There is a possibility that they have something that closely matches your setup that you could tweak if needed.
