If you have the trans out that means you have the clutch removed.....which means you also have removed the primary chain.
So the answer to 'can the engine now rotate' is a yes.
If the engine will not turn over, the problem is not with the trans being stuck in gear, but rather something inside the engine.
I do not know where to start on this subject knowing little of the history of what you (or someone else) has recently done to this engine.
So some history will be helpful.
As I understand it.....the engine was turning over fine until suddenly it locked up and you thought it had slipped into gear and then you could not get it out of gear. Is that correct?

i have all the gears out of transmision.
So, are you telling me that you have removed the transmission door and all the gears and shafts with it? That is how you remove the transmission.
i have all the primary out.
OK. Removing all of the primary is needed to remove the transmission door. This means the clutch basket and primary chain have been removed too.
Now, with no primary chain installed you cannot turn over the engine with the kickstart. Agreed?

I assume that you mean the K/S lever goes down and back up.
put an arm on the shifter shaft, wont shift at all
OK, now I am puzzled again. If you have no transmission installed the shift lever is not going to do a thing except swing freely. So what am I missing here?
OK, you can see my comments following each of your statements. I remain confused regarding just what and how much you have taken apart.
Let's get back to the engine for a second.
Can you put a wrench on the crankshaft nut and turn the engine over?
Do it with the spark plugs removed and air should be coming out the plug hole.
Earlier you said this is what you were doing but I am not clear at all of how much equipment (primary chain mostly) you have removed.
Can you post a picture of what you have? That may be a great help at this end.

Now, as Shepdog just said........ Why did you remove the cams under the timing cover on the right side of the machine? That is not the transmission. Those gears are the cam gears.
You are going to need some advice when you go to replace the cams. Don't try it yourself..... ask one of us on the forum to guide you.
I do not mean to be offensive here, but I am just trying to understand what you have done so I can help out.
The second picture is of the primary and yes indeed, you have removed the clutch. However, the door that we are looking at.....Have you removed that? The transmission is behind that door.
To remove it you have to do the following:
1) Remove the countershaft sprocket and rear chain on the right side.
2) Remove the four bolts in the transmission door.
3) Using a hide mallet, bump the end of the mainshaft where you just removed the sprocket to break free the door. MAKE SURE THAT YOU DO NOT MANGLE THE THREADS ON THE END OF THAT SHAFT!
Now pull the door out and the entire transmission is bolted to the backside of the door. It all comes out so you can put it on a bench.
By the way, what year model do you have? For some reason I thought it was a 1968 but now looking at the pics I see that is not correct.
