So I have the frame powder coated, the engine is all rebuilt and im going to start re-assembling the bike this weekend. Does anyone have a parts guide that can be downloaded so that I may use it as a reference to sequence the installation off all the components onto the frame? I know just do the opposite of what I did tearing it down, but the teardown was over two months of ten min here and twenty there. I have a parts manual for a sportster I used on my 65 and it was great for knowing what little brackets here and there went and what to install first and last on the bike. The factory service manual doesn't help at all on this.
The old ironheads I can tear down and reassemble with my eyes closed but this flh is new to me.
I think there is an "assembly sequence" on the Panhead manual to have motor, primay and tranny right and avoid stress and leaks... it's not on the Shovelhead manual, but applies.
IF I remember correct: put motor and transmission in place. Put the 2 back motor bolts. bolt your inner primary to the motor. Put the 2 inner primary to transmission bolts in place. Wiggle the motor and tranny a littly bit until they all fit without any stress. Tight the 2 back motor bolts that you already have in place, Check the 2 motor mounts on the front. If they are sitting on the frame, great. If not use shims or spacers to fill the gap. Doing that there is no stress in the motor mounts. Tight down the transmission.

Nothing looks sweeter than a shovel going back in its frame, do what v_twins said but make sure to check trans main shaft is not binding on bearing in inner primary before you tighten every thing up leave trans nuts loose until primary to engine and primary to trans are snug. I think it's important that the primary is aligned first.

Yes the primary is first then if there is ANY space between the motor mounts and frame SHIM them or you WILL break the inner primary. Good luck
Yeah nothing like the good old kicker that's all I have on my shovel as the primary's were shaved a long time ago.,always sounded like something nasty was going on when that starter engaged.
Im not too keen about adding a kick to it as I have a kick only 1965 sportster, but you have a point. How expensive and difficult is it to add it? Im not going to pull off the tranny now that I have everything going back on nor wait till I can get all the parts. But it is a consideration I may do if not to expensive.
The frame to motor mount area needs to be clean of any paint/powdercoat. Needs to be metal to case contact; it is the only way to ensure your motor is correctly fit to the frame. Then install motor, tighten and torque rear motor mount, check for spacing under front motor mount and shim as necessary, install front bolts and torque to specs as well.
Install your tranny loose in the frame. The tranny plate to frame holes (along with the 5th hole spacing) should also be clear of any/all paint/powdercoating. Install your inner primary and tighten the tranny to the inner primary. Check spacing under all 5 mounting surface and shim as necessary and then torque to specs.
All that paint/powdercoat on those surface mating areas may look pretty but if you bust a front motor mount or pull a stud out of your tranny case (or worse yet bust part of your tranny case at the stud hole) you will rue the day you did not clean those surface areas.
