Question 1. Does it matter if I have the Stage 1 done before the break in or after? Question 2. I am no mechanic but I can follow directions well. Is it easy to do stage 1 myself and does that include download or any other thing I don't know that the dealer would need to do? Question 3. Screaming eagle performance slip ons, are they any good?
You can do the Stage 1 at any time. That includes mufflers, high flow AC and fuel management system. As for the SE mufflers, some like them but they aren't very loud. Harley makes them to meet all the EPA noise regulations to stay on their good side so if you are looking for better sound you will want to look at aftermarket exhaust. I have the Vance & Hines oval slip ons and love them. As you will see with this post, others will have different opinions...... that's what makes the exhaust world go round and round.
P.S. You can do all of this yourself and save lots of $$$

1. Dosen't matter when.
2.It's easy. It took me 2 hours just goofing around(SE air cleaner, slipons, PCIII)
3.SE's don't sound that good. Just my opinion. Rush sound awesome.
You can get SE air cleaner, rush/fuel moto slipons, and PCIII pre loaded with a custom map from fuelmoto for $749.00. It's a great bargain and really increases performance over stock plus it sounds really nice.

I figured that since a stg1 upgrade will let the bike run cooler and better why not do it right off the bat, so I'm having it done by the dealer before pickup. No reason you can't do it yourself if you want to save a few $$.
As for the SE slipons, I had planned to use them but was convinved to go with the V&H Ovals instead for a little added sound quality. A very subjective decision when it comes to mufflers.
Hey 08, congrats on your new ride. Do the work yourself; basic toolls,it's easy, and takes about 2 hours to complete and your out riding.
I put the Stage-1, Vance&Hines Fuel-pak and slip-on's soon as I gotmy 08Aniv. Ultrahome and into the garage. As for exhaust, there are lots of opinions out there, listen to others set-up's and find the look, tone and volume that best suits the vision you have for your bike and your ears.
The dealer will tell to do it after the break in miles. But you can do it before if you tell them to do it before you take the bike everything is under the factory warranty.
I opted to have the dealer do the stage one before I picked up the bike so that the whole deal is covered by the warranty.
I went with the SE street performance slip ons. I like the sound better than stock, but wanted something that was not real loud. The SE's are perfect for me. Plus, in Denver they can ticket you for having pipes without an EPA stamp, and the SE's are legal.
