Knock sensor have been known to pick up ghost readings.
Example loose exhaust bolt causing a vibration under certain RPM simulates a Knock condition.
So do some research on False Knock
That may be your issue
Remember if you disable the sensors and you are having detonation, you will jack your engine up sooner rather then later
These are the issues I have found in cars I have modded. I have not gotten to tuning the Ultra yet, my tuner is in the mail. Mods will start this winter
The ion knock detection system on our bikes does not detect vibrations, it detects increased resistance due to ion buildup on the spark plug during knocking. There is nothing other than knocks that will cause this, so it can't be vibrations.
I use the log file from the flash after the auto tune, but when I reduced timing to stop the knock events, they got worse. I did another 2 auto tunes today and rode it pretty hard with several high load throttle tunes and got a rather large 7% change in the VE tables. Guess it isnt ready for AFR and knock adjustments just yet. Unfortunately the rain has arrived...

You might want to check with DJ or FM on that. As well as adjusting VE's based on what you feel they should be.Just sayin...
FM is welcome to chime in on this thread whenever. I'd be curious to hear their thoughts on some of our issues. I've contacted DJ a few times. They were less than helpful, except to say what I firmly believe...that there is no need to run closed loop on these bikes, except to keep it within the completely arbitrary and idiotic EPA emissions standards. These bikes always run better when in open loop.

I would check spark plug gap as well, unless your timing at that point really high or abnormal I would change VE in that area first, ie raise VE

See all my current tables I posted below. The VEs and spark tables I posted are the comparisons to stock.
I've been running all open loop. I replaced both my O2 sensors, saw almost no change, but at least I ruled them out. My VEs are based on stock but tweaked manually using the AT results as a guide, spark plug readings, and performance, manually enriching important areas like WOT and areas where I get consistent knocking. I've spent a lot of time with my spark tables trying to get rid of all knocking, but it seems no matter what I do there is no way to get rid of all of them. I'm at the point I think I'm gonna just leave it where it is and let knock detection retard if and when it needs to. I don't want to retard my tables any more than I already have.
I still think that my knocking is mostly due to the very high levels of carbon buildup on the tops of my pistons that I posted borescope pics of a while back. Still haven't figured out why I have such bad deposits on a low mileage engine, but I plan on rerouting my crankcase vapors to outside the intake very soon.
